If the search does not result any hits, one possible cause is the document rights. When an indexing session performed, and later the document's access rights changed (for instance anonymous access turned on) the search service can not recognize the changed access rights on the fly. This behavior is not related to to JChem For SharePoint Search Service. The same behavior applies to the default SharePoint search as well.

 

Possible fix:

Start an incremental crawl for the content source. The incremental crawl will update the indexed document's rights, so after the indexing, the search will work with the latest document access rights.
