The reason is that JOGL was not installed properly. Probably jogl.jar is not in the archive tag of the applet.
The browser closed all of its windows.
That is a known bug of the applet with older versions of Firefox and Mozilla. Installing Firefox 1.5 will solve this problem. With Internet Explorer this problem was not experienced.
I got a dialog that displays: "Native libraries are already loaded by another applet".
This is due to the known issue: one applet works at a time. Closing all browser windows and restarting solves this.
Not enough memory to complete operation.
There is 64Mb memory available to the JVM by default. This might not be enough for larger computations like calculating a bigger molecular surface. The memory available to applets can be increased locally:

The application is very slow, it seems frozen after a clicking or choosing a function from a menu.
There are knows bugs of certain graphics drivers that are causing the intensive slowing of the application.
Updating the graphic driver will likely solve the problem.
If the problem still remains, please report us your type of graphic card, driver version, operating system and the function that causes problems.
For example certain integrated Intel graphics cards almost froze the application in case of displaying a molecular surface in dot mode until doing a workaround.
